Use the Cane of Pacci that clearly wasn't forgotten to flip the little jar there, then use it as a Minish Portal before re-entering the library through the small hole next to the door you just came out of. Go up the stairs to the second floor, and go through the door to get to the rooftop. Head back to Hyrule Town through whatever means you see fit, and the Library is located in the North-west part of the town.
